Challenge Mode in Pikmin is where you can grow an amount of Pikmin in one day. It can be unlocked when you discover all three types of Pikmin in Story Mode. The levels are unlocked by getting certain levels in the Story Mode. The levels are slightly different than the ones in story mode, as they have more enemies and less obstacles. They also lack ship parts.
