Throw a Pikmin, get your group get close to him, and he won't attack. But that is really weird, specially because you were downhill to the gate. If the Pikmin slided a tiny bit ''away'' from the gate, it could have glitched him out, but it wasn't even that... Tried to attack it because of some bug, so it threw the bomb, but because of general bugginess of the situation the direction was bugged and it threw it somewhere else.
