Fruits are the reason for Alph, Brittany and Charlie's visit to PNF-404 – by retrieving pieces of fruit scattered around the planet, and extracting the seeds, they are able to solve the hunger problem in their home planet, Koppai.

Similarly to ship parts and treasures in the previous two games, the collection of these items is necessary in order to complete the game, and they are normally found in specific locations, commonly accompanied by some sort of challenge which must be completed to access them. Some fruits are split into parts, where all parts must be recovered before the fruit is recognized. Collecting part of the fruit will still warrant an amount of juice, small as it may be. At the end of the day, any fruits retrieved will be analyzed, their seeds will be extracted, and the remainder will be converted into juice to serve as food supply for the crew, with one bottle of juice being consumed each day. The amount of juice the player has will hence determine the amount of days left they can explore. If a bottle is left half-full, new juice will be added into the same bottle, which will result in the colors of the two blending in. The oldest bottles are drank first.

In total, there are 66 fruits, belonging to 30 different types, with some of them having served as treasures in Pikmin 2, bearing the same name. There is a grand total of 99 days' worth of juice, including the three bottles the explorers bring as provisions.

The Fruit File is one of the options available on the KopPad. It lists the types and amount of all collected fruits up to this point, sorted by order of collection. Tapping on a fruit will show its name, the amount of juice it's worth, how many of it have been collected, how many Pikmin are needed to carry it, Brittany's notes and finally, if the fruit radar has been unlocked, how many of this type of fruit there are in the game.

When the fruit radar is unlocked, the total number of existing pieces of fruit is also displayed, and the total of instances of each fruit also appears in the file. A star on the top-right corner of each cell indicates all existing samples of that fruit have been collected.
